When the Dr. has 493.02, 786.2, 786.9, 465.9, does the order of the codes matter when submitting the claim?

Was it an E/M service?

The ICD-9 book has general guidelines at the start, and I would review those.

In general, in sequencing I consider:

the ICD-9 guidelines
the reason for the visit
the assessment: what does the clinician list first, second, third

If the problem is only listed in past medical history, I typically would not add it.
